Gareth Bale put Wales ahead with a deceptive free-kick that left Slovakia goalkeeper Matúš Kozáčik moving the wrong way, but the lead evaporated in the second half when Duda equalised.
However, that set the stage for Hal Robson-Kanu to come off the substitutes' bench and score the winner to spark wild celebrations among the Welsh fans.
Wales now face a grudge match against England on Thursday.

Group B's other game of the day features its two favourites, England and Russia.
18 min: The first brother-on-brother action as Taulant Xhaka finds himself smothered by Granit who uses his strength to muscle his older sibling off the ball. The Swiss applaud as Granit strides away and whips the ball out to the right flank.
21 min: Albania try to work play down the left but they're that clinical edge which is helping the Swiss dominate. Shaqiri concedes a reckless foul on the left though which hands Albania the initiative. The free-kick is floated in towards the back post forcing Rodriguez the ball out for a corner kick. It's a disappointing delivery from Taulant though and the Swiss have no issue in booting the ball away.
23 min: Another yellow card - this time for Cana, Albania's captain. He catches Dzemaili late from behind and standing merely yards away the ref has no option but to book him.
26 min: First real chance for Albania. Roshi plays it into the feet of Xhaka who, with his back to goal, flicks it back across the penalty area and sets up Roshi nicely who fires his shot from the right but his effort sails just wide of the goal and shots into the crowd.
28 min: Another chance for Albania as Taulant whips in a dangerous ball towards the back post. There's no-one there to attack it though allowing Rodriguez to sick out a loose foot to clear the danger. Albania need to sort out their set-pieces if they're to capitalise on these chances.
30 min: Albania's good spell continues as Hysaj plays a brilliant pass from just inside his own half into the path of Sadiku. He latches on to the through ball and breaks into the Switzerland box from the right. Sommer rushes to confront him and blocks the Albanian's shot. It's recycled before being played to Sadiku again but he's offside this time as the flag goes up and the whistle blows to halt play.
33 min: Roshi puts his head down and storms down the right flank after receiving the ball from Kukeli. He looks up and fizzes the ball across the box in behind the Swiss defense but just out reach of Sadiku. Sommer spreads himself wide and manages to get his fingertips to the ball but this is certainly encouraging stuff for the Albanians.
36 min: Red card! Albania's captain Cana is sent off for a second yellow card as he handles the ball on the floor having lost out in a race against Seferovic to reach a well-placed through-ball down the left flank. The free-kick on the left-hand side of the box is taken by Dzemaili who fires his effort on goal but it bounces off the right-hand side post as Berisha can only look and stand as the ball sails past him.
40 min: Dzemaili has another chance on goal as Lichtsteiner breaks down the right and pulls the back to his team mate in the penalty area. With the ball running across him Dzemaili lashes at the ball with a low-driven shot but it just fizzes past the nearby right-hand side post and goes out for an Albania goal kick.
43 min: Berisha is forced to pull off a top save as Seferovic breaks into the box. He's forced towards the left hand side of the penalty area by Albania's defense but he manages to get a shot off across the face of the goal. Berisha stretches to his left and parries the shot away before Albania pounce on the loose ball and clear the danger.
