Chosen by coach Ernesto Valverde to take Messi's place in the starting lineup, an inspired Rafinha recovered the ball to start an attack that he finished off by scoring from a pass by Luis Suarez in the 32nd minute.
Jordi Alba made sure of the win with a second goal with seven minutes remaining.
Messi cheered the goals from the stands at Camp Nou, his right arm in a sling after fracturing it in a win over Sevilla at the weekend.
Barcelona controls Group B with nine points after its third win in as many matches. Inter was left with six points following its first loss.
In the group's other match, Tottenham conceded late to draw 2-2 at PSV Eindhoven, leaving both with only one point.

It could be about 3-0 to either side had there been some better finishing on show, but on reflection Napoli are good value for their lead at the break.
Neymar, Cavani and Mbappe have all gone close with some really good chances, but their finishing, and perhaps some selfish tendencies, have seen PSG fail to find the net.
Meanwhile, Napoli have been really good when they turn over possession, often in dangerous areas. They are quickly working the ball forward and, what is most impressive, they are creating chances and getting shots away with every attack.

PSG work the ball forward and it breaks to Meunier in the air and he has a powerful header tipped over the bar. You'd be tempted to say it's a better start but really it's much of the same.

The Italian side have looked much better after the break, but it's still not enough. Vidal is sent to warm up by Barcelona as they consider tightening things up.

PSG win the ball back with a counter-press and work the ball forward. Cavani collects a one-two from Neymar and goes down in the box as he prepares to pull the trigger. Ruiz was tight on the PSG forward and may have had a grab at his arm, but the referee sees no reason to point to the spot.
