Hamilton hustled Leclerc during a remarkable spell of wheel-to-wheel action at Monza - but the young Monegasque excelled to keep the world champion at bay and register his second win in as many weeks and Ferrari's first on home soil in nine years.
With 11 laps remaining, Hamilton then made a mistake at the first corner in his pursuit of Leclerc, falling off the road and allowing Bottas to take second.
On fresher tyres, Bottas took over from Hamilton in his pursuit of Leclerc but crossed the line just eight-tenths shy of the Ferrari star.
In contrast to Leclerc's heroics at the Cathedral of Speed, Sebastian Vettel endured yet another torrid afternoon in the sister Ferrari.
The four-time world champion took the chequered flag a dismal 13th and one lap down after a spin at the Ascari chicane on lap six.
Vettel had to stop for a new front wing after he clumsily collided with Lance Stroll in his attempt to rejoin the track following his mistake. He was hit with a 10-second stop-and-go penalty for his part in the incident.
Hamilton's late error allowed Bottas to reduce the championship deficit to 63 points with seven rounds left. Review all the action:

35/53: Magnussen locks up at Turn 1 and darts into the run-off chicane. He loses P10 to Verstappen and Gasly.
36/53: A mistake from Leclerc. Heading into the first chicane, the leader locked up and ended up bouncing across the kerbs. That won't have done his tyres any good. But it's a quicker route, meaning Hamilton can't quite manage the overtake.
37/53: 'Some dangerous driving go on,' says Hamilton of Leclerc over the team radio. The stewards have noted that the leader missed the apex at Turn 2. It's enough to warrant an investigation, though.
40/53: 13 laps to go. Hamilton is complaining about the state of his tyres, with him tucked right up in the dirty air behind Leclerc. He's waiting for the right opportunity to arise but you feel it might never come at this rate.
41/53: "Hamilton behind with DRS, no moving under braking Turn 4," say Ferrari to Leclerc. "I don't move," he quips back.
42/53: Hamilton drops down into third place! He was forced into the run-off at Turn 1 after releasing he wasn't going to make the chicane. Cheers go up from the crowds, with the reigning champion losing precious seconds and, as result, his place to Bottas who takes second.
43/53. "Hunt him down," Mercedes tell Bottas. Will he be the man who finally knocks Leclerc off his perch?
44/53: Leclerc has just recorded a personal best lap. He's raising his game. He knows the danger lurking behind him. This is going right down to the wire.
46/53: "I've got nothing left in these tyres," says Hamilton. Looks like he's accepted that third will be his lot for this afternoon.
