Anthony Martial scored a first-half header after good work by Aaron Wan-Bissaka to set them on their way, and the visitors led 1-0 at the break.
In the second half Harry Maguire added another in the air, turning in Bruno Fernandes's corner at the far post.
Chelsea manager Frank Lampard was left seething, however, after Maguire had earlier been handed a reprieve by VAR, staying on the field despite a clear kick out at Michy Batshuayi.
The result brings United to 38 points, only four from the Blues in three.
