Rooney barely had a chance against the impressive visitors and looked like he would have to wait for his record, before Raheem Sterling was tripped late on.
The 84th minute penalty, his sixth goal from the spot, meant Rooney finally scored his 50th England goal to move clear of Charlton, who had owned the record for 45 years.
Harry Kane had earlier put England in front, coming off the bench to fire in a Luke Shaw cross.
