The 21-year-old England international followed up his strike in United's 3-1 victory at Norwich at the weekend by putting United into the lead from the penalty spot after Marcos Alonso brought down Daniel James.
Michy Batshuayi restored parity with an excellent strike from 22 yards but Rashford added a second with a stunning free-kick to put United back into the lead.
Anthony Martial had a chance to put the game to bed once and for all in the final moments of the tie but United held on to secure safe passage into the last eight.
