The 46-year-old was sacked by the Saints after a run of just one win in 17 games and was replaced by Mark Hughes who guided them to safety.
The Argentine now joins the La Liga side on a one-year deal after his nine-month spell on the south coast.
Pellegrini returns to Spain where he has previously managed Valencia and Deportivo Alaves.
Leganes finished 17th in La Liga last term with former manager Asier Garitano leaving at the end of the season to take over at Real Sociedad.
