Martial will be replaced by Marcus Rashford, an 18-year-old striker who will make his debut in the game.
United are 2-1 down from the first-leg after an awful defeat in Denmark left Louis van Gaal under yet more pressure.
David De Gea was inured during the warm-up of that game.
The injury to Rashford leaves Manchester United with 14 senior players currently missing.
Tonight's side was already looking inexperienced, especially in defence where Michael Carrick will start at centre-back and another teenager, Joe Riley, at left-back.
Martial was bought for £36million, possibly rising to £58m if he meets certain criteria, in the summer and has been a key player for Van Gaal this season, despite being just 20.
He has already played 34 matches in all competitions for the club this season, scoring 10 goals.
The injury means that Louis van Gaal can only name six, rather than seven substitutes on the bench - with only two of those senior players.
