The tourists began on 61-2 in reply to the hosts' 604-7 and despite a maiden Test century from Virat Kohli – last man out for 116 – they were dismissed for 272.
Australia, who did not enforce the follow-on, were 50-3 by the close, 382 ahead and looking to close out a 4-0 series whitewash.
Earlier, Sachin Tendulkar's now long-running quest for a 100th international century was again frustrated when he added only 13 runs to his overnight 12 before he edged Siddle to Ricky Ponting at second slip.
