Local media report the plane crashed into the home in the Clairemont neighbourhood at around 4.40pm local time on Saturday.
The single-engine, six-seat Beech BE36 Bonanza had taken off from Montgomery Field airport around half a mile from the crash site.
The pilot and a passenger were taken to hospital with burns and two passengers died at the scene, the San Diego Union-Tribune reports.
The names of the victims have not been released and the owner of the plane has not yet been identified.
The pilot reportedly attempted to land in a field behind the house, but the aircraft skidded through a fence and crashed into the back of a house, sparking a fire.
The occupants of the house were not at home and nobody on the ground was injured.
Neighbours told the newspaper that a couple with a young child are renting the home.
The FAA and National Transportation and Safety Board will be investigating what caused the plane to crash, officials said.
