Other services were rescheduled, with some missing planned stops.
The Greater Anglia and London Overground lines were the worst affected.
National Rail said the disruption was expected to last until at least 10pm and customers were advised to delay their journeys.
Commuters expressed dismay at the situation, which saw them waiting in the station's lobby in the thousands.
"What a s*** show Liverpool Street is right now," said traveller Hannah Lou.
"Extreme delays on all routes going to and from it!"
Another commuter said it was a sight that "will make any Londoner cry".
National has issued advice to Greater Anglia customers: "Customers travelling between London Liverpool Street and Southend Victoria may travel on c2c services via Fenchurch Street.
"Customers travelling between London Liverpool Street and Ipswich / Norwich may also travel via London Kings Cross to Cambridge and from Cambridge please travel on the local Greater Anglia services to Ipswich or Norwich.
"Customers travelling between London Liverpool Street and Stansted Airport / Cambridge may travel via London Kings Cross using London Underground and Great Northern services."
Transport for London (TfL) has apologised and said the delays were caused by signal system malfunction.
TfL said: "Services from Liverpool Street are almost fully reinstated.
"We apologise for the disruption due to your journeys due to an earlier signal failure."
