A spokeswoman for the busy London airport said staff had to manually process passengers' baggage "for about an hour" during the incident in which an IT system was down.
She said the problem - which affected all terminals but mainly terminals three and five - caused "some disruption" and has now been resolved.
In a statement British Airways said: "We are experiencing some disruption as a result of an issue with one of Heathrow Airport's IT systems.
"We are working with the airport to resolve the matter and customers should check ba.com for the very latest information about their flights.
"We are sorry for any disruption to customers' travel plans."
