Yuri Nikiforov put Spartak ahead with a 14th-minute penalty after Legia's Jacek Bednarz fouled Sergei Yuran, who scored Spartak's winner at Ewood Park. Yuran added the second in the 54th minute to put Spartak on course for the quarter-finals.
Legia launched a spirited fightback but only reduced the arrears five minutes from time through a header by defender Marek Jozwiak.
