Chelsea were reduced to 10 men in the final minute following a vicious late challenge by Jacob Mellis on Kieran Trippier that resulted in the City youngster being stretchered off.
But City's victory was largely down to Weiss, who scored one goal and made another in an eye-catching performance.
Mellis created their opener with a darting run through the City defence on six minutes. His shot was saved but the ball struck the defender Ryan McGivern in the face before bouncing into the net.
Andrew Tutte created City's equaliser with a teasing cross that was headed in by captain Ben Mee on 24 minutes and the home team took the lead 11 minutes later when Weiss curled in a stunning free-kick from 20 yards.
The game was lost for the Londoners when referee Peter Walton awarded City a penalty after Weiss had been fouled by Sergio Tejera four minutes from time. David Ball stepped up to score, but the final stages were soured by Mellis's challenge on the unfortunate Trippier.
