Muller put Bayern ahead from the penalty spot in the 22nd minute, after Mario Goetze was fouled by CSKA's Mario Fernandes as he dribbled into the box.
The spot-kick earned Bayern a second consecutive 1-0 victory in Group E after beating Manchester City earlier this month.
Bayern can be joined at the top of the group if Roma beats City later Tuesday, while Russian champion CSKA languishes in the bottom spot with two defeats.
The match was played behind closed doors at Arena Khimki near Moscow as CSKA's punishment for racist behavior by its fans last season.
